osobhandClaude Opus 5.5 c27a478e44 docs: fact-check the refreshed documentation against its sources
Numbers, API names, feature defaults and PR references checked against
CONFORMANCE.md, BENCHMARKS.md, CHANGELOG.md, the code and git history.

- int8 index figures (1.74x memory, 1.63x QPS) carry the dates git gives
  them (2026-09-19/20, machine not recorded, not re-run) instead of none;
  the Pi 5 1.18x carries 2026-09-21.
- BENCHMARKS headline: the libhdf5 chunked-write figure is the newest
  measurement (35x, 2026-09-23), not 45.3x (2026-08-03).
- Conformance counts follow the 2026-09-28 run (1 our-error, 2 ref-bug)
  in conformance/README.md, ROADMAP.md and CLAUDE.md, with a pointer to
  the bad_nbit_parms_walk.h5 flip.
- README: LZ4 is opt-in; the browser refuses reference/opaque/bitfield/
  time datasets too; zlib-rs byte-identity scoped to what was measured;
  macOS default links the system libz for inflate.
- Crate READMEs: system-zlib-decompress does something (macOS), SweepDetector
  lives in prefetch, checkpoint after more than 500 WAL entries, NetCDF-4
  unlimited-dimension size warning.
- agent-memory.md: string-dataset compression threshold, agents-md prints
  Markdown, float16 file sizes linked to their study.
- known-issues.md: contiguous selection reads, 1.21x vs h5py threads.
- docs/README.md, USE_CASES.md, ROADMAP.md, CLAUDE.md: range-read
  milestones M0-M5 and PRs #17-#19, missing README rows, CLI keygen/verify,
  dated figures, fast-math is not BLAS.

osobhandClaude Opus 5.5 3100f0143b docs: fix cross-links after the refresh; remove the stale benchmark script
- docs/README.md links the improvement logs and June plans where the
  refresh archived them (docs/archive/).
- clawhdf5-py README: 'r+' creates and replaces attributes (compact or
  dense); only deleting them is unsupported.
- scripts/run-benchmarks.sh benchmarked the pre-rename rustyhdf5-format
  and overwrote BENCHMARKS.md; nothing referenced it. Removed.
- Cargo.toml descriptions no longer name rustyhdf5/edgehdf5; clawhdf5-gpu
  says it is not HDF5 I/O.
- benchmarks/cross_platform.sh pointed at a ROADMAP section that no longer
  exists.

osobhandClaude Opus 5.5 b55b24b7ba docs: crate READMEs describe each crate as it is today
Every crate under crates/ now has a README (android, bench, cli, napi and
wasm had none), each saying what the crate is, its main types and
functions (names checked against the code), its cargo features with
defaults and which ones build C (checked with `cargo tree`), and links to
the top-level docs.

Corrections to the old stubs:
- clawhdf5-derive: the derive is `H5Type`, not `HDF5Type`, and it needs
  clawhdf5-format as a dependency.
- clawhdf5-filters: deflate backends only, and no library crate depends
  on it; the filter pipeline and every other codec are in -format.
- clawhdf5-gpu: vector distance compute, not I/O; not used by
  HDF5Memory::search.
- clawhdf5-io: MpiVol is root-read + broadcast, not collective MPI-IO.
- clawhdf5-ann: from_hdf5/search(q, k) did not exist; load_from_hdf5 and
  search(q, k, ef).
- clawhdf5-accel: checksum::crc32_simd did not exist; the SSE4 and wasm
  backends are reported but run the scalar kernels.
- clawhdf5-gpu: the old example called l2_distances, which does not
  exist (l2_search).
- clawhdf5-agent: it described a "vector store" with "GPU acceleration";
  it now covers HDF5Memory, search options, WAL, signing, the graph.
- crates.io/docs.rs badges removed and `cargo install <crate>` replaced:
  nothing is published; depend on git.
- fuzz: the opt-in CLAWHDF5_FUZZ_SECONDS smoke run in ci-test.sh.
- tools: the FileEditor interop tests that live in this crate.
- remote, py: license, other front ends, limits, File.mode/flush/chunks.

The Rust examples of the facade, format, filters, accel, ann, derive and
agent READMEs were compiled and run as tests (netcdf4, gpu and remote
compiled only) in a scratch crate; the CLI example was run.

osobhandClaude Opus 5.5 159e588550 filters: Fletcher-32 as libhdf5 computes it
Our checksum reduced its sums with `% 65535`; libhdf5's
H5_checksum_fletcher32 folds them with `(s & 0xffff) + (s >> 16)`, which
leaves 0xffff where the modulo leaves 0. On about one chunk in 32768
libhdf5 refused the chunks we wrote and we refused the chunks it wrote.
Every release since v2.1.0 is affected.

clawhdf5_format::checksum::fletcher32 is a port of H5_checksum_fletcher32
and the filter's only implementation. Verification also accepts the
byte-swapped form libhdf5 accepts (1.6.2 and earlier) and the `% 65535`
form earlier releases wrote, so their files stay readable.

The new interop test compares the checksum with libhdf5's own function
(ctypes) on every 1- and 2-byte input and 40 000 random and fold-heavy
inputs, and moves fold-case chunks between h5py and FileBuilder/FileEditor
in both directions; with the old filters.rs the three file tests fail.

rust-version = "1.92" in [workspace.package], inherited by every crate.
1.92 is the floor: wgpu (clawhdf5-gpu) requires it, and the whole
workspace, Python bindings included, checks cleanly on it. ci-test.sh
reads the version from Cargo.toml and checks the workspace on exactly
that toolchain, so the manifests and the README badge cannot drift from
what actually builds. The badge said 1.75, below edition 2024's own
floor.

osobhandClaude Opus 5 56a8c2f3d0 feat(accel): aarch64 int8 dot product — SDOT and plain NEON
`dot_i8` had an AVX2 kernel and a scalar fallback, so on aarch64 the
quantised HNSW index ran the scalar loop. It now dispatches to one of
two NEON kernels:

- `dot_i8_dotprod`: the ARMv8.2 dot-product instruction, `SDOT`, which
  multiplies and accumulates sixteen i8 pairs into four i32 lanes per
  instruction. Present on Cortex-A76 and later (Raspberry Pi 5, current
  Android phones), Neoverse-N1 (Graviton2, Ampere Altra) and every Apple
  Silicon generation. Issued as inline assembly because the `vdotq_s32`
  intrinsic is still behind the unstable `stdarch_neon_dotprod` feature;
  inline asm is stable on aarch64.
- `dot_i8`: plain NEON for cores without the extension — `vmull_s8`
  widens to i16 (even -128 * -128 fits) and `vpadalq_s16` folds adjacent
  pairs into i32 accumulators, so nothing overflows.

Selected at runtime with `is_aarch64_feature_detected!("dotprod")`.

Verified on a Raspberry Pi 5 (Cortex-A76, `asimddp` present), not just
compiled — the aarch64 code is cfg'd out on x86, so x86 CI never builds
or lints it:

- both kernels bit-exact against scalar at every length, tails and
  extremes included. Each is tested directly rather than through
  dispatch, because dispatch only takes one path on a given CPU: on the
  Pi, testing through it alone would never have run the plain-NEON
  fallback at all.
- mutation-checked: dropping the SDOT kernel's second accumulator fails
  at length 32, and using the low half twice in the NEON kernel fails at
  length 16 — the first lengths that exercise each.
- the ANN suite passes, including int8 recall against ground truth.
- clippy clean with -D warnings on aarch64.

osobhandClaude Opus 5 97e65f2adf feat(accel): runtime-dispatched int8 dot product
The int8-quantised HNSW index compared vectors with a scalar loop that
the compiler vectorised for the x86-64 baseline (SSE2), while the f32
path it was measured against goes through `clawhdf5-accel` and runs
AVX2. So the ~13% throughput cost recorded for `quantized_index` was a
missing kernel rather than a property of int8.

`clawhdf5_accel::dot_i8` adds a scalar fallback and an AVX2 path:
sign-extend each 16-byte half to i16, then `madd_epi16`, which
multiplies and sums adjacent pairs straight into i32 lanes. It is
dispatched through the same detected backend as the f32 kernels, and
the index now calls it.

Integer arithmetic, so the SIMD path must agree with scalar bit for
bit — tested at lengths that are and are not multiples of the block,
and at the -128 extreme for overflow.

osobhandClaude Fable 5.1 f15bf2eb22 perf(ann): unit-vector dot product and a reusable visited set
- Cosine distance was 1 - dot/(|a||b|), re-deriving both norms on every
  evaluation in the innermost loop of build and search. The index now stores
  unit vectors (prepared at build, insert, graph load and HDF5 load; the query
  once per search) and uses 1 - dot. Zero vectors stay zero, giving distance 1
  as before. Returned distances are unchanged.
- search_layer allocated a HashSet of visited nodes per call. It is now an
  epoch-stamped u32 array in thread-local scratch, reused across calls, so
  search(&self) stays shareable between threads.
- clawhdf5-accel caches the detected SIMD backend in a OnceLock.

Recall is identical. Build 2.75 -> 1.89 s (10K), ~38 -> 21 s (100K); QPS at
ef=64 22.7K -> 39K (10K), 10.4K -> 14K (100K).

The SIMD migration weakened the near-zero-norm guard in all four
clawhdf5-accel cosine_similarity backends (scalar/avx2/avx512/neon)
from `denom < f32::EPSILON` to `denom == 0.0`. Vectors with a tiny
but nonzero norm (denom in (0, 1.19e-7)) fell through to dot/denom
and scored as identical instead of maximally dissimilar, diverging
from the pre-SIMD scalar loop's documented fallback behavior.

Restores the epsilon threshold in all four backends so
`1.0 - cosine_similarity(...)` in hnsw.rs::compute_distance
reproduces the old fallback exactly. Adds regression tests in
clawhdf5-accel and clawhdf5-ann locking in the near-zero-norm case.

Add [workspace.dependencies] to the root Cargo.toml for the four
duplicated-across-many-crates dependencies flagged by the earlier review:
tempfile (7 crates), criterion (6), half (4 — real version skew, clawhdf5-gpu
pinned 2.7 while others used bare 2), and serde (4). Update every consuming
crate to `dep = { workspace = true }`, preserving crate-local `optional =
true` where it already existed. half now resolves uniformly to 2.7.x
workspace-wide instead of two separate semver ranges.

Also fixed clawhdf5-filters/Cargo.toml's stale "rustyhdf5" description
while touching the file (same class of leftover rename as prior fixes).

Not touching rayon/byteorder/clap (no skew found, lower priority).

Omar Sobh 55959b4920 ci: wire up CI, fix no_std build, fix stale package names in scripts

- Add .gitea/workflows/ci.yml running scripts/ci-test.sh (fmt, clippy,
  test, no_std check) on push/PR to main.
- Fix stale rustyhdf5-py/rustyhdf5-format package names in
  ci-test.sh/check-nostd.sh, which had been silently no-op'ing those
  checks (cargo warns but doesn't fail on an unknown --exclude/-p
  target).
- With those checks actually running, fix the real issues they surface:
  - clippy: useless_conversion in chunked_write.rs, byte_char_slices in
    global_heap.rs/object_header.rs.
  - cargo fmt: apply formatting across the workspace (whitespace only).
  - no_std (thumbv7em-none-eabihf) build errors in clawhdf5-format:
    core::sync::atomic::AtomicU64 doesn't exist on that target (no
    native 64-bit atomics) — switch profiling.rs's counters to
    portable-atomic, which falls back to a CAS-based emulation there
    and is a no-op wrapper elsewhere. Add missing alloc imports for
    Box (filters.rs), Vec (filters_szip.rs), and format! (dict_encoding.rs)
    on no_std paths. Replace f64::powi (std/libm-only) with a small
    local exponentiation-by-squaring helper in the scale-offset filter.

osobhandClaude Opus 4.8 f1762f82a7 docs: fix stale package names, counts, and CLI subcommands
Sweep of the docs after the v2.0.0 rename and recent changes:
- Per-crate READMEs (13 files): rename leftover rustyhdf5-*/edgehdf5-*
  package names and badges to clawhdf5-*, bump usage versions to 2.1.0.
- README: update stale test badge (417 -> 1500+), workspace stats
  (15 crates/72K -> 17 crates/84K), agent crate stats (20.7K/32 modules),
  and add the missing clawhdf5-napi and clawhdf5-bench crates to the tree.
- CLAUDE.md: correct the CLI subcommand list (inspect/dump/index/search ->
  the actual create/save/search/recall/stats/flush-wal/agents-md/export/snapshot).

No code changes. Verified there are zero todo!()/unimplemented!() macros and
no TODO/FIXME comments in the tree.
